In my Navamsa Venus rules the 12th house from himself. If it would be another planet conjunct Venus ruling the 12th, it would be a separating factor. But now it´s Venus himself. Does it still work as a separating factor, separating himself from his path?
Also Mars is in his OH and rules the 12th Bhava cusp. Does the general rule applies that say that a planet doesn´t hurt it´s own house, so that there will be no or at least less separation than it would, had it not been in his own house?

NO, it will not operate as a separating factor. a planet in own house operates mostly from the house its in, so it wont give all the normal degree of 12th house stuff.
