What is the theory that says you should avoid gems that are positioned 6th, 8th or 12th from the natal?

The books do not ever refer to it in the vargas. I programmed it in the vargas to test it, and I can't say I have noticed it working great.

Alright then, is there anything to varga planetary degree's then? Or is all of that mainly rashi chart?

Degrees in Vargas do not seem to be that important.

@ernst okay, and does the rule of 12th/6th/8th "from itself" apply to rahu and ketu? I only have the gems of one of those to speak and I lost it interestingly for a 12th from ketu position. I will be experimenting with a new on on that soon.
